if you had 1 1/2" (38 mm) more space between the breakout board and the stepper drivers
you could of moved the breakout board so the 25 way D-type socket on a Y cable
could be fastened to the rear panel
but with so little space between the stepper driver boards and the breakout board
I think I'd use an external adaptor to connect the limit switches
it will save having to move every thing inside of the control box closer to the front panel
what kind of limit switches are you going to use ?
mechanical micro switches or proximity switches eg HALL effect switches
the simplest adaptor could be a PCB with 4 resistors, a USB connector for a +5v supply
and a ribbon cable with 2 D-type connectors
I'll sketch a few ideas later
looking at the mains inlet I can't see any earth wire to bond the metal control box to earth !!

the back of the E stop switch there are only two wires.... Black and red!!

you have made more than enough space
if you mount the breakout board inside the box to free up the hole
to mount another 25 way D-type socket to connect to the PC printerport
that will work

to buy a breakout board
you need to find one thats like the one you have but has the missing components fitted
most other breakout boards provide the logic connections you require
for example this C10 breakout board
the problem is your original board is unusual
it has the voltage regulator to drop the stepper driver supply
down to 5V for the breakout boards logic
so you will end up with 2 boards the B.O.B and a voltage regulator
