Have you tried taking your artwork and creating a new G-Code cut file from it? I'm talking about taking the whole artwork file, and converting it, just like you did the first time. Once you've generated a new G-Code file, you can compare the old with the new and see if there are any differences. I'd pay especially close attention to the area where you keep getting the screw ups.
I've heard stories of Mach 3 having some mysterious glitches. I've experienced a couple myself, although nothing like yours. It's one of the reasons, along with the fact they stopped supporting it, that caused me to migrate to Mach4. That's not much help, because I don't have any suggestions to go with the observations.
If Jfrahm can't help you, I believe that starting a new new thread is a good idea. Actually, you might start 3 of them, 2 in CNC Zone and one in the Mach forum. In the Zone, I'd start another thread on the Vectric forum and another in the DIY CNC Router Table Machines forum. That way, you are covering all bases. One covers a possible Mach 3 issue, another covers a possible Vectric issue, and the 3rd covers the mechanical.

Would probably have to break it into smaller files and send in pieces. So my second question would be what do you do after it cuts to deep do you have to retouch of the tool length, which would be something mechanical or lost steps or just send the z to a home position and start over and its good which would make me think a software/ g code issue. Also does your set have tool offsets or do you just set one tool for a job and set the top of the part has zero.

As for your problem. Look in your Mach3 tool table, and make sure all the tool lengths are set to 0.

looked at where you edit and select the tool and didnt see any tool set zero. maybe not in tool tale.
but the file starts out ok i pause it and use MDI and do a Z0 and its file, let the file run longer and do the same thing and the tool goes 0.200' into the material but the XYZ displays the Z as000
i think i compressed the file you might be able to open it.
Config > Tool Table.
Make sure the Height Column has all zeroes in it.

here's a very small file and it is acting the same way.
material zeroed at surface.
it cuts deep and when it finishes the run i use MDI and say z0 and the vbit goes 0.200" into the surface.
if someone could run this file and see how it runs it would be nice to know and possibly clear up some things.
