Sounds like it's hitting the natural resonant frequency of the mechanical system. You might try changing the micro stepping to a different value.

Thanks for tanking the time to read my post. At higher RMP's the stepper NEMA 34 Stepper motor seems to run just fine. But at lower RMP's (500mm/s) natural frequency of the stepper motor seems to resonate throughout the machine. It sounds like it is going to vibrate itself apart. It just sounds wrong. The stepper motor is coupled to a threaded rod. I dont know if thats what is causing this really strange noise but I am assuming that something is wrong with the stepper motor driver. If any one knows a good source to learn about these kind of stepper motor drivers that would be super helpful.

Try at least 1/8 or 1/16 miceostepping, that will make them much smoother.
I've got the same issue with my 1600oz on the Z at 1100mm/min and over. Stalls at 1400mm.
If I put an 1100oz on it it's fine up to 2000mm/min before stalling.
1100 are 4.1mh and 1600 is 5.5mh inductance running on 60v so technically they are a little under powered.
I'll try messing with settings too. At the moment I've got it set at 2000rev/400step for a 5mm pitch screw which I guess is microstepping at 1/5th?
a 5:1 Reduction drive would make a big difference as it would move the rpm out of that resonance range.
