Maybe reduce the proportional gain a bit?
I have a Shizoka B3V milling machine that I have updated the controls and using Mach3.
I retained the original Fanuc servo motors and encoders. The drives are from CNCdrives, model # DG4S-08020 .
I have a warp9 ESS motion control board. I am using a CNC4PC C62 breakout board.
I used the CNCDRIVES tuning stick to tune the servos.
Within Mach3 I turned XY&Z axes to the same speed and velocity, etc. The Y&Z axes operate smooth and quiet. For some reason the X axis runs pretty smooth but is not quiet. There is a humming/resonating/vibration with the servo motor. If I hit the reset button the humming goes away. But the next time I use the X axis it returns.
Anybody have any suggestions on tuning my X axis?

I'm not familiar with that system either, but this can normally be accomplished using the tuning software provided by the drive manufacturer. Many systems have both auto-tuning and also allow you to make manual adjustments via the software.
Look at the Setting up the Controller, PID tuning page in the tuning manual. Looks like you can manually enter a number from the setup software. Proportional gain would be the Ap parameter.
