It sounds like you need to do a Boolean subtraction. Here's some instructions on how to do it: Alibre Options: Using Boolean Operations in a Part Workspace | Cadalyst
Hello,
Been struggling with this for a while doing searches and such. For the life of me i cannot figure out how to do a negative of a part. Similar to a mold, i would like to cut out the features of the part in a jig plate for better nesting of the part.
Any help is appreciated.

Yep, thats what i thought too. However, when i try to "remove" the part half, it removes improperly and leaves surfaces. Im thinking now I may have a model issue. Its an imported .iges part file which im thinking was not made solid upon import. Is there a way to validate that my part file is a true solid?
I think that may be my issue.
You might try running some of the "printability" checks - if it has extraneous surfaces incorporated into the model, that should highlight them: 3D Printability Tools
