Everything Just Stopped and Wont Start

I need some help,
A month ago I bought the motors, board, power supply and fan from xylotex.
They are now connected to a mini mill and are installed in a box with the fan blowing over the heat sinks. I have had what I think are over heating problems so I have been playing with additional fans (No luck) so I reduced the Vref to ~2.16V. This didn't help anything so I put the Vref back up to 3.35V. I was running a code I had run several times before (In Mach3). And as I rounded the corner (X axis decelerating, Y axis Accelerating) things just stopped.
The computer thought it was still going but the motors were not moving. I shut stuff down thinking it was an over heat and let them sit for an hour.
Turned the board on and nothing would work.

The current state is as follows:
Red power light is on
24V and 5V supply is verified at the board
Vref = 3.35 for all three axis
24V on each of the motor wires (This seams wierd to me, as two of them should be GND)
Motors spin freely.
In Mach 3:
Limit switches work (Pulled high and low), but I have two pins that seem to float (They are not assigned to anything right now in software)
Even when things got hot earlier, they were relatively cool to the touch, no more then warm water.

Update to the prior,
Still things are not working, but I did solve the floating pins problem, all pins are now very stable. Another odd thing is that the board voltage is 24.2V while the stepper motor posts are at 24.7V. Just thought that was wierd...

I have talked to Jeff, but comm through e-mail is often slow. He is currently working on my problem, but I am still trying also. He has been very helpful so far and continues to impress me with the proffesionalism of Xylotex.

I took everything out of its box, and brought everything back to its basic state. Power supply, one motor (Connected to Z axis, motor and port has never been used passed my initial testing fresh from the packaging). The power light comes on and I read 24V on the power posts. The motor still turns freely, with power and connected to the board. This is a complete rewire to the bare basics, this means I probably did something to the board.

What stumps me is that all three axis have the same symptoms, which implies that the problem is a single component shared by all three axis... Anyone have any ideas. I also maybe in the market for a new board.

Also, I realized that during my debugging I may have made things worse by measureing the voltage at the jacks for the motors. It is very clearly stated by the user manuals to never do this. My bad, I think I am toast.
