Sounds like you will have to switch the wires. You might be able to put in negative values into the screw pitch section but I could be wrong.
I am setting up an old CNC table to run with Techno controller and motors. I am installing limit switches now.
I have noticed however that the directions are all the opposite of what they should be. The motors plug onto the control board with two sizes of tabs to prevent them from being switched there. Is there a way to flip the controls in the software? I have not had a chance to look into it much, thought I would check on here first.

if your motors are servos and when you push the jog arrow and they move as expected but in the opposite direction you can switch this by the addition of a minus sign in front of the step count in the setup section of the software. if the x y axis are reversed, there is a tab to flip that as well.
if you have servos and you just reverse the polarity of the motor it will lurch and give you an excessive position error.
