Just looking for some advice on how you would setup the encoder feedback on these Stepper motors, is it wired back to the driver or to a breakout board?? as im keen on using them on my CNC project.
Has anyone used this type of motor setup before?? if so how any advice would be greatly appreciated.

Well... the point of stepper motors is to avoid encoder feedback... otherwise you would want to use servos or CD gear motors. The (slight) extra cost of steppers is specifically so you don't have to add the cost of encoders. Usually, people just use a home switch to calibrate the mill before each run.
