Pretty sure that machine can be easily rewired for 230V 3 phase. Then just use a Rotary Phase Converter to get the 3 phase.

I have 2006 CNC 3 axis Bridgeport/Harndinge EZ Vision Mill
My machine is wired for 3 phase 460 volts
2.0 KW
3.3 amps and 1.1 Spindle amps
My question,
I only have single phase 240 coming in the shop.
I also have a used Danfoss VFD.
What kind of transformer do you guys recommend to boost the volts from 240 to 460? Installed before or after transformer?

You can't use a VFD to get your 3Ph Power from, if you can run the machine on single Phase then you can use a VFD to run the spindle motor, only, most spindle motors have different voltage taps, so you need to see what the spindle motor spec's are, and what voltage it can be wired for
It should be no problem to run on your single phase 240v supply, you don't need a transformer, or a RPC
