Default Motor positive or negative ground

What determines weather you decide to connect your motors PNP or NPN.
The manual gives me options to wire the step and direction ether + or = ground.
What is the deciding factor. Does the decision PNP or NPN on the motors determine how I must connect the limit switches as well or are they not related. If it is a free choice is there a better or easy way to go?
My hardware is a Hybrid servo drive system with encoders.

The decision is usually dependent on the nature of the drive command input, some sink to common others source from the +v, you have to know the nature of the drive you have.
According to the Leadshine manual, you can set them up either way as the opto input device can be wired either way, your choice.
