Default Homing questions about IO and sequence in the CNCUSB software

I have installed my three axis limit switches and have attached them to limit input lugs on the MK3/4 board.

    x on input 1
    y on input 2
    z on input 3

    My sequence is set
    z , x, y.

Can anyone tell me exactly what needs to be set in the software, in order for my setup to work properly?
