Can't you use two different fixture off sets for two parts.
I do not know the machine but is this a standard rotary axis laying in the "X"?

Anyone program for 4th-axis with multiple 4th-axis'??
Instead of having one there will be two with two active routers.
Running the same path simultaneously.

What is the best way to learn MasterCam if you are totally new to this?

Well you want to do complex 3D and forth axis and are new. Have you talked to your dealer for support on this and some training?
Some times the dealer being you are a new customer should be able to help you get going.
Look at getting some books. Maybe even getting a mastercam contractor to help you thru the first project.
I am not sure if there are any collages teaching MC in Vegas but I can look into it.
Some are willing to do on line training.
There are some training videos out there to.
