where in mach 2 can you reverse the direction of you axis so that going in a certain direcion is + instead of - ?

Should be in "config" menu >> Motor reversals.

The other way is to change the "Low Active" check box by the DIR pin.
FYI, This is the only way to do it in Mach3...
