need help with limits and tunning

Hi, I m running Mach2 driven by xylotex board. I have tried to setup the limit different way but always get intermittent e-stop with limit triggered message. I have use the arrangment suggested by xylotex for limits 10K resistor for pull up using the 5volts connector on the board, all wires are shielded and grounded at the source, now when I manually trigger the limits it does lit up yellow on the diagnostic window of mach2 and it does give me a e-stop signal with limit triggered message as I think it should. I had the same problem with another computer using K-cam and thought it was software ...any ideas anyone? Also got problems tunning 425oz stepper from xylotex still hear klonking sound even at .3 velocity and 9 acceleration.Too bad my machine seem to be working good besite that, help...
