If the connectors for the inputs for PORT1 and Port2 are separate you should be able to install a totally independent port2 card and BOB, set it up in MACH and use it's inputs and outputs. If the controller is currently using any of the port 2 signals internally then you will have to wait for the information from Logitrol.
If you open the Ports&pins and input signals tab in MACH and look for any enabled PORT2 pin mappings (for inputs) and the output signals (for outputs)) then you can check to see if any are used and for what signals. The only other possible inputs would be for encoders for an MPG. usually Port2 is setup in MACH to use mostly inputs (option to "Use Pins 2-9 as Inputs" is checked) and only 4 outputs are open (pin1, 14, 16 & 17). Pins 2-13 are inputs As is 15. The rub will be if the physical pins (inputs) are where you can access them.
