One thing you can try is the old "P-Cancel" routine.
With the main power on and the front panel power off hold down the "P" and "Can" buttons together and turn on the front panel power. Continue holding those buttons down till the system comes up. This should clear out some problems on Fanuc systems (funny you don't mention your controller make). Oh, and make sure your "E-stop" button is not on.

I've heard of E-stop switches going bad.
Don't know if they are NO or NC but you could try bypassing it.

Did you also get and load in the diagnostic parameters too? You have a printout of the ladder logic? If so check the state of G121.4 and X21.4. Also check for any HARD over-travel conditions, the P-CAN is only for soft over-travel and will not keep you in E-STOP.
