Dainichi CNC lathe cutting taper

Last week (supposably) our Dainichi B45 was working just fine. This week I upgraded the control to use Macro B, a $2200 option. Apparently, now this machine cuts a .034" taper in 5 inches on a bore. I backed up the parameters before the upgrade, then after the upgrade and compared the files. The only params that changed were the timers.

Are there any opinions on what may be causing this machine to cut a taper, excluding a crash of course, which somebody may not be owning up to.

I can't see it being a parameter. Just to check, is there somewhere on the carriage that you can place an indicator base and then put the indicator against the turret? Jog the carriage in Z and the indicator should simply show no change no matter where the carriage jogs to. The X motor simply needs to remain motionless for the test. If some movement of the X motor is detected, then perhaps this would be due to some sort of error mapping of either/both axis?

I would suspect some type of headstock misalignment problem has occurred. The amount of misalignment is well beyond being a levelling issue for any lathe I know of.
