hello,
i have build my own cnc machine. when i cut a square 200mm x 200mm wood, and i cut it with 3mm depth per go. it cuts perfect.
but when i try the same square but then cut is 6mm depth in one go it is 1mm to big. on the x and y axis.
i use universal gcode sender.
does any of you guys have an idea?

Yes, of course, but even experts can be tearing their hair out.
You may need to find some teenage electronics hacker for this. He will need to be fairly experienced. It is not something which can be explained over the web.

Check your rigidity and backlash. At 6 mm the forces on the bit are at least double those at 3mm and it could be distorting the entire machine.

The machine is pretty strong. But if it is not as strong as I think would it not make the square smaller and out of shape? And not bigger?

Research time.
Cut some squares at varying depths (1,2,3,4,5,6 mm) and see what the errors look like.
Cut some squares 50, 100, 150, 200 mm square at 3 mm and 6 mm depth and see what the errors look like.
When you cut a square 200 x 200 mm at 6 mm depth, does the spindle return to exactly 0,0 at the end, or is it off?
Each test will tell you something useful.
