this procedure is written in manual but its not helping.while doing this the machine crosses reference point and hard limits and reaches dangerous positions.the error comes again when we shut off and power up machine again.

The P Can while powering up tells the NC to ignore soft limits that are set in parameters. This allows the machine to make it to limit switch and set zero position. If you are overtraveling at this point you should look at the limit switch and ensure it is functioning properly.

Do you mean that it always hits the over travel switch when you "zero home"?
If so, the home switch is not working.

Reference position

Param. 65 bit#3 befor a reference position is made, the stored stroke limit is checked(0)/is not checked(1)
Param. 700 to 703 First stored stroke limit in the positive direction on each axis
Param. 704 to 707 First stored stroke limit in the negative direction on each axis
