Does it make a difference what the encoders count per rev is I am looking at buying either us digital e2-1000-315 or e5-1024-236-i-ddd-3 would either of these encoders work well with my servo motors 85volt 7amp and 1700rpm,with a 2 to 1 reduction.

Either of those encoder resolutions will work as long as the controller will accept the frequency at the RPM you intend running.

Larken recommend 1000 pulse encoders, so either 1000 or 1024 should work.

Would the AMT102 encoder from KelingInc.net. work with mach3 and my motors,they have a dip switch that can be set to 1000 ppr,do you think these will work?

I would't use those encoders, they don't get any cheaper. Get the US digital E5 or E6 differential if you want reliability, they cost about $20 bucks more per axis.
I bought a few of the AMT102 from Digikey to try, but wouldn't put them on a production machine.
