My best guess - some kind of wiring or shielding issue.
Can you tell what is the problem by looking at the video here
I dont know what cause he motors "jump" every about 3 second. I've tried it with different stepper (Nema 17) and it got the same problem
the setup: Gecko G540, KL23H2100-35-4B stepper motors, 48v 12.5A PSU.

My best guess - some kind of wiring or shielding issue.
Run Drivertest.exe in the Mach3 folder and see if you see a spike when you hear the thump.
