Looking for help with a Andi Exxact CNC Router

The company I am working with recently purchased a 1995 vintage Andi Exxact CNC router with a Fanuc controller. We are having some problems with this machine. The machine itself seems to function fine if you imput a hand written program. The problem is that the company is using KCDW software and Bobcad and the code that is being generated does not seem to be reliable. Specifically there are spots in the program where the z height is changing dramatically in places and we cannot seem to find out what would be causing the problems. I am somewhat new to these machines, though I do have some experiences with other cnc equipment, and I am largely looking for a place I can go to learn more about these processes. If you can steer me in the right direction I would greatly appreciate it.

This sounds like a software post processor issue, not a machine problem. Are you having problems with both software packages? You need to contact your software companies for support.
