What's normal for spindle run out on a x2 type mill? Checking with a dial test indicator I'm getting .001" on the spindle and a little more (.0013 - .0014) on a endmill in a collet.

Sounds typical and not too bad.
Run out with a drill chuck could be as bad as .015.
Stick to collets if you want some accuracy.
