All of my problems started when I pulled the Main Board to replace the battery, with everything reassembled, I started the machine up and everything booted up correctly, but when i go to home the machine I get the error message "Drives not on, failed to go home" I have tried everything and i can't get past this, any suggestions???

Was there any damage to the mother board from the battery?
If there is, the problem may be the lack of 12V from the mother board.

It was suggested to me that the motherboard may be damaged, and I bought an all-in-one board from EMI with a disk on module, but still have the same problem

The correct version of software must be running. this is because a lot of things inside the control have changed over the years.
The SX machine used a specific BMDC board that was good only for 2.5 axis, and used a relay to turn the drives on. Each version of a BMDC had its own parameter file.
Are the red LEDs on the drives lit when the machine is turned on? I believe the presence of 12VDC at the drives, turns them off (RED LED = ON).
This 12VDC goes to the drive enable though the large green connector on the AUXBOB board.
There are fuses in the top left corner of the cabinet. Check them too.

When the machine is turned on the drives seem to have power because the hand wheels on x and y freeze up and cannot be turned by hand, the only LED lit on each of the drive cards is the green LED, and once the software loads, the LEDs on the BMDC card change from red to one blinking green led (however, one of the LEDs on the BMDC card remains dimly lit red) is there kind of test i can do to determine whether it is a software or hardware problem? Thanks for the help.

When first booted, the drives should be off (red LED = ON). You have a not normal situation. That is why the handles are hard to turn. The drives are on when they should not be. It is possible that the 12 VDC is missing. This could be caused by many factors. I would call EMI first to verify what software came loaded on the DOM.
