Yes, it doesn't matter as long as the ball screw and ball nut match. Each axis can be different. I use TurboCNC and it allows you to set up each axis independantly.
You may get a different top speed out of each ball screw however and your accel and decel may be different.

One precaution is to check that the controller software can still do circular interpolation with different pitch ballscrews.

This may be impossible to answer but of the most popular controller software I see on this site which will not work with mixed ball screws?

Just about all of the systems I have used that use encoder feedback simply accept the number of counts equal to the unit of the system you are using, i.e. counts/inch. So it is usually immaterial what the ballscrew lead is.
