If you don't want to do that, you can cut the cable end off, ring out the wires to see which wire is which pin, tie them on the gecko using the software setup you will be using (set the step/dir pins in the setup first). This is the hard way, and it's how I did it until I made up my own breakout board.
Jeff is correct. 2, 3 for step/dir xaxis, 4,5 for y, and 6,7 for z will work great.
