I am building my 1st CNC Knee mill so i can not give you much advise but I have seen on the IH site they run the encoders on the lead screw there website states
(Mounting the encoder at the end of the ballscrew is more difficult that mounting directly on the motor, but it takes belt stretch and residual pulley buildup completely out of the equation).
In all my searching (around a year) have not really come accross much on the subject,I would still use a toothed belt as I think a V belt puts a lot more strain on motor bearing because of the amount of tension it needs.
Is it better to run the encoder directly on the lead screw as you are or on the motor were the encoder resolution is greater buy the gearing (eg 4 to 1).
