I suggest you run a driver Test in mach first. Just to see whats up.
I have some straight pass through BOB's that have no frills. These are easy to come by and are great for troubleshooting a BOB.
I have had plenty of issues with fancy BOB's and so always suspect them first.
Bob Campbell is very knowledgeable for sure, but I don't think it is your Gecko's and your test pretty much confirms this.
When this kind of thing happens, it's always a pain to track down, but you have to do it methodically. I always test and rule out the easiest stuff first. Software. Then cables and wiring. Don't forget the motor wires. A loose one here will cause multiple head scratching.
Lastly I start swapping electronics.
It does pay to have spares of everything possible I think. Maybe not motors and drives, but those are swappable for testing anyway, but printer cables, plain Jane Bob, an install of Mach Quantum on the same HD, G-codes that you know for a fact have worked fine in the past etc.
