I had the very same problem whilst building my machine - and I just checked it all ,could not see what the problem was until I dismantled the Z axis and one of the shafts was slightly bent - replaced the shaft and was back in line.
Maybe you might need a local small engineering company to have a quick look if you are not happy about doing it yourself.
