I'd try uninstaling Mach3 completely, and reinstalling it. Make sure you reboot after the uninstall.
Then, set up a single axis and nothing else, until that axis works. Try MDI mode as well as jogging. You probably need to check if your parallel port is outputting the correct voltages to the pins.
You said it was working fine until you removed one motor? Also check the power supply, basicaly go through everything with a fine tooth comb. And try to get ONE axis working before trying anything else.
