No, SheetCam automatically reorders your drawing.

This sounds like you have drawn parts of the box on the same layer as the slots. Go to the View menu and turn on 'Layer tool'. This should bring up a box that shows the layers in your drawing. Click on the check marks beside the layers to turn them off/on. This way you can quickly see what is actually on each layer.

Each process is cut in the order that it appears in the list so if your pocket is first in the list it will cut first. You can change the order by dragging processes up and down the list using your mouse.
Have you looked at the tutorials? Go to help->Tutorials. The first two will hopefully help you understand how SheetCam works.
